I am having difficulty completing the Enemy Goal in Goo Factory
Does anyone have any suggestion.

First off, I finally figured this out. Last night as I was searching for an answer on Google I found absolutely nothing... but one of the things that popped up was this thread! I hope now that I've found the solution others might benefit from it as well. (FYI: This is for the Wii version.)
My first thought was that I needed to use the MEGA BOMBS to destroy all of that wall that originally had turrets in The Ammo Dump area. I did that, but I don't think it was what triggered the Enemy Goal.
So after destroying everything I possibly could, I decided to go back and retrace my steps through the entire level before raising the third and final red flag. When I went back through the Potato Farm (the part where you use bounce pads to clear a mine field) I was shocked to find three more bad guys! They were in the room that you teleport into after jumping over all of the mines. The first time I went in that room there was nothing. I have no idea why it's like this, but after killing those three trolls I went and raised the red flag and got the Enemy Goal.
I hope that helps someone else out! I'm now inching towards 100% completion of the game - just a few more levels to 3-star.
